Atelier Sophie 2 continue le récit des nombreuses aventures de Sophie et Plachta. Après avoir quitté Kirchen Bell, la ville natale de Sophie, le couple découvre un immense arbre identique à celui que Plachta avait vu dans un rêve, et à mesure qu'ils se rapprochent, un mystérieux vortex les attire à l'intérieur. Sophie se réveille seule dans un nouveau monde curieux appelé Erde Wiege, et ne tarde pas à entendre parler d'un alchimiste nommé Plachta qui vit à la périphérie de la ville. Étonnamment, lorsque Sophie arrive à l'atelier, elle rencontre un jeune passionné d'alchimie nommé Plachta, et même si l'alchimiste porte le même nom que son amie, elle ne reconnaît pas Sophie. Quelles autres surprises attendent Sophie lors de ce voyage ? Alors que l'aventure continue, Sophie rencontre l'alchimiste en herbe, Ramizel Erlenmeyer, qui accepte volontiers de l'aider en cas de besoin.
